I wanted to know if there is a way to avoid the puzzles in the dungeons, if so how?

No, they are part of the dungeon and rooms are randomly assigned. The only difference is some puzzles may appear for certain dungeons at times. If it's a puzzle you can't do because the level is to high even with a pot, just go ahead and skip it.
